Abstract
Next-generation sequencing (NGS) has revolutionised DNA sequencing by generating vast amounts of sequence data. This technology is being widely used for applications including sequencing of whole genome, exome, targeted genes, metagenome, DNA methylation, chromatin immunoprecipitation, small RNA, single-cell transcriptome profiling, among others. Different sequencing types cater to specific goals and needs, considering factors like project objectives and sample characteristics. Challenges in NGS data analysis include managing vast data volumes software dependencies and ensuring robust pipelines. Pipeline management tools like Snakemake, Cromwell, Docker, Galaxy, and Nextflow address these challenges by automating, managing, and optimising data analysis workflows. Nextflow, an open-source bioinformatics workflow manager, streamlines complex data processing, and integrates with various platforms facilitating reproducibility, scalability, and runtime management. nf-core, a collection of pipelines built using Nextflow, focuses on reproducibility and ease of use. The nf-core RNA-Seq pipeline, for example, performs quality control, alignment, quantification, and downstream analysis on the provided raw data. The benefits of using Nextflow and nf-core include standardised pipeline development, open-source accessibility, flexibility in deployment, and reproducibility. Nextflow and nf-core have significantly simplified and standardised NGS data analysis, enabling researchers to efficiently process and interpret sequencing data for a variety of applications.
